the deleware river flows in the correct direction and is near enough to and parallel to the trail, though not as long nor as convenient maybe as the shenandoah.
start would be near high point state park in NJ, so near port jervis. the obvious end point would be the del water gap where the trail crosses the river but if you could work the logistics out and get a shuttle back to the trail itd be possible to go further down river id imagine. youre still sort of parallel to the trail, but the further south you go the further from the trail you get.
i think southern MA and CT may also be possible. again, thats at least a river near the trail going the correct direction.
The Housatonic flows south from Dalton Mass where the trail crosses to Falls Village Conn when it crosses the trail again.

Bulls Bridge Road is the first time you come to the the river I think.

The Housatonic out of Dalton, is small, then goes thru Pittsfield , urban. South of there I am not sure how many times you would have to portage.Sheffield to Falls Village is a straight run, You will actually be on the AT to portage at Falls Village. Another straight run down to Bulls Bridge, another portage. At the bottom of that falls Ten Mile River is at River Right. You will now say good bye to the AT. The Housatonic heads Southeast, and the AT heads South West into New York. Between Falls Village and Bulls Bridge the Fishing for trout and Smallies is Blue ribbon.From Falls Village to Bulls Bridge the trail runs along the right ridge 1/2 to 1 mile above the river. Between Cornwall bridge and Kent the trail has about 4 miles where you will see the blazes from your boat and there are 3 camping areas. that will be a fun trip, have always wanted to do that.....only so many days in the week!
You do know boats can go upstream its just more work.

THis is stretching it and I wouldnt advocate it but you could hike to Mt Jefferson in NH and then hitch on Rt 2 to Lancaster NH . From there you are on the shore of the Connecticut River. You can then float or paddle down the river to Hanover NH where you would pick up the trail again. It is a pleasant paddle with some portages around dams.
Why you wouldnt want to do it would be you would miss 2/3rd of the whites.
