JMT (SOBO),
San Juan NF Wolfe Creek to Silverthorn (CO),
Glacier NP NOBO
Sept is the best for all of them.
Highlights (just open your eyes, the whole thing for all 3 is one GIANT highlight!)

Oooo good topic! The best I'll ever be able to do is section hiking. I'd like someday soon to go on a trip out of my comfort zone. I keep hearing about how nice the Jersey part of the trail is that I'm curious.

I was basically gonna write the same thing. Seems there are a few classic times/places, but the rest, well, the rest is just the rest. Not sure anyone gonna say "Pennsylvania, in the dead heat of July!"

Rutland VT - Gorham NH
Gorham NH - Caratunk ME
Caratunk ME - Katahdin ME

All of these hikes in late August through the end of September. Highlights: Green Mountains, White Mountains, mountains of Maine, ponds and lakes of Maine, and the view from Katahdin.

Three hikes outside of the AT:

Sierra High Route in California
Superior Hiking Trail in Minnesota
The non-AT part of the Long Trail (northern-most part) in Vermont

You could explore the Adirondacks or the Whites. Hundreds and hundreds of miles of trails. Or kick butt and do the AT in southern Maine.

As long as people are adding non-AT idea, I'll throw out some more:

Any section of the PCT in Washington from Trout Lake on to Canada between late August and mid-September.

The Sierras from Kennedy Meadows north in early September.

Willamette Pass to Cascade Locks, Oregon on the PCT in late August.

The Long Trail from Rt 4/Killington to Canadian Border, mid-late September
