I will be hiking from Rockfish to Harpers Ferry in May and want to know best place to leave my car for a couple of week? Rockfish Gap Visitor Center? Inn at Afton?

One suggestion is to ask at the outfitters.

will do. I also emailed the visitors center but haven't heard back from them yet
Inn at Afton is a good choice - check at the desk and they will tell you where to put it - also think about staying there a night after the hike to get cleaned up and build good will with the Inn
Second on the Inn at Afton. I parked there many times. The longest was a week.

Third the Inn .... have used it three times....Frequently drive up late the first nite and stay at the Inn then Hike and return...

Got confirmation from the Visitors Center last night. Ok to park there. Only have to sign in, give eta/return time and leave car info with their front desk.

Update : There is a sign on the door stating that they are temporarily not open due to busted pipes .
If you need to leave a vechicle overnight in that area I'd do so at the Rockfish Gap Visitors Center . Be aware they close at 5 pm.
There is parking there and also at the I-64 overpass parking area.

You also have Rockfish Gap Outfitters and they may also give you a ride to the trail head. The Inn on Afton has been closed for some time now.
I've parked at the abandoned lot right next to the AT. There is an old build with an orange roof there and a gas station next to it. I left my vehicle there for 7 days without any issues.
