Why not use your cooking pot??
It should rest flush with the bottom of the stream and not raise up like your nalgene.

I just got some five fingers as well. I love them so much too that I was considerin ditchin boots too.
I wont end up going this way of course, because it is just silly. So they will be my camp...

Bandanna wipe down is the best bet I think.
Good to rotate clothes too. Rinse socks and shirts, and simply hang them out, or on your pack as you hike.

No need to take drastic measures to "clean"...

What is the best way going about hanging up a bear bag on a thru hike??
