Yes, You can park at the Visitor Center, the train station (hard to find parking spot) or the lot right off 340 on Shenandoah Street. You will have to fill out a parking envelope for $10 and leave the receipt/stub on dashboard of your car. There are iron pipes to drop the envelope off into at those locations. If you have a National Park Pass there is no charge but you have to place your pass # on parking envelope.

Trail Ponderer is right about the visitor center parking, but the lot on Shenandoah Street (just below the US 340 bridge over the Shenandoah River) is for day parking only, and is gated at night. It fills up on nice weekends and is intended primarily as a lot for day river access. You could get a ticket.

Long-term parking (up to 2 weeks) is available at the Harpers Ferry National Historical Park visitors center, located on the south side of US 340 at the Washington St. stoplight. You must pay a $10 entrance fee, and register your vehicle during business hours (although sometimes you can call ahead and fax in a form if you will be arriving before or after hours). A shuttle bus runs every 20 minutes during the day between the lower town historic district (where you can pick up the Appalachian Trail) and the visitors center.
