Does anyone know if I would have to apply for two different section hike permits one going NOBO and then one going SOBO if i were to flip-flop the trail?

You just need one but of course an email to the PCTA would be prudent

I considered restarting my (aborted) NOBO last year by flipping up to Canada and hiking south. I was told by PCTA to apply for a new permit. I never did the flip so never applied for the new permit.

I called, left a voicemail and sent an email to the PCTA but have not heard back from them yet.

Just apply for the permit and let them know where you're starting and finishing and all. As long as you're doing over 500 miles it will cover everything.
