Put it in the foot box area of the quilt (assumes your quilt is constructed in this manner).

When I did a thru hike of the JMT, I never knew if temps would get below freezing. So one trick I did with my Sawyer filter was to lay it on the ground with a water badder acting as a blanket.
If you need a better guanutee the just a bladder loosely over the filter, you could look into a wide mouth water bottle big enough to out the whole filter in. Place the filter inside a filled water bottle and keep the water bottle inside your sleeping bag. The extra water should help delay any freezing of the filter if temps go a little south
I just stick stuff I don't wont to freeze either in pockets of any jacket I'm wearing or under my shirt to keep it next to my body. There are definitely times when I'm rolling around that I reposition whatever I'm keeping warm so I'm not laying on it, but in the loose area around my waste and stomach, that's not all that hard do deal with. If I'm only concerned a about a possible freeze and not a hard freeze, I just keep that crap inside my pack and that provides enough insulation to keep it safe for a few hours of a slight dip below freezing. In winter conditions, I don't typically carry a filter. I don't worry about filtering melted snow.

I always shake/blow out my filter and put it in the pocket of my puffy jacket while I sleep. I'm a side-sleeper. So I just push it out in front of me a bit; and I'm never laying on it.
I put my filter in a ziplock and then in my puffy pocket that I sleep in.Also sleep with an ounce of stove fuel and a bic lighter in a ziplock in the other pocket.Works for me.
I also always get a long quilt and put what I don't want to freeze in the foot of it.
